Kallis could only manage six runs in his sole innings in the second Test against New Zealand before missing the third match while Sangakkara scored a duck and 14 in his country's 75-run first-Test victory over England on Thursday.
As a result Kallis moved down to third and Sangakkara slipped to fourth position.
But their misfortune is Clarke's gain and he now joins Kallis' team-mate AB de Villiers atop the rankings.

But the 37-year-old told cricket.com.au he was not considering a stint playing in England but was looking forward to pre-season training with the Tasmanian team and spending time with his family.
“I did it a long time ago playing with Sommerset and it seems at the start of every county season there is something coming out about how I might be back there again,” he said.
